Personally, it sounds more like your neighbors problem than yours. I’d tell your neighbor about it, call the railroad company and ask them to fix it. I’d also check to see if there are laws regarding certain signals EMF and frequencies. The same goes for transformers on light poles. Anything is better than getting a headache. Of course if nobody fixed anything and you still got the headaches you would need to prove it was the railroad signal dish. That would cost tons of money and years in court. Is that worth it to you? They’ve got the money and the lawyers. If they claim to have fixed it and you still have headaches. I’d move.
Maybe foam rubber ear plugs like ‘Husher’.
I would write a letter to the railroad and let them know. Perhaps they can help.
Based on what you’re saying, I doubt it’s the microwave signals that’s the cause.
Depending on the acoustics of your area or house, I’m willing to bet that the it’s more likely your hearing is ultra-sensitive to the frequencies of the noises that trains make.
Before going to the doctor, try getting a set of earplugs, preferably the wax or foam type available from most any pharmacy.
Give it a few nights and see if it works. When you do go to the doctor, be sure to mention each detail. Time of night, temperature, past history of headaches, any known or suspected sensitivity to noise(s) etc.

I might add however that if it is determined that however unlikely, Electro Magnetic Radiation (EMR) is determined to be the cause, that you print out a copy of “Part 15″ of the FCC regulations available on the web.
